Modding Half-Life: Alyx can be basically done in two ways. The official method is to use the Steam Workshop, by creating addons. The legacy method, reenabled with source2mod, is by creating a mod folder, with the same structure of hlvr, and modifying its contents. Check out the documentation of both methods below.
