The "Borealis" is a lost mysterious ship. In Half-Life 2: Episode Two, the Borealis is found again, and you are just about to go and find it, but at the end the Advisors come kill Alyx's father. In Half-Life 2: Episode Three you will be going to the Borealis (assumed).
The link between Half-life 2: Episode three and Portal
This is a image seen in the end of Half-Life 2: Episode Two. You can see the container saying "Aparture Laboratory's". So there defenatly is a link between Half-Life 2: Episode Three and Portal.
